I think, you have to publish your module (or at least one of its subfolders).
By doing so, a class placed in
/system/modules/mymodule/classes/com/mycompany/MyClass.class
will be copied to the real filesystem, to
$TOMCAT_HOME/webapps/opencms/WEB-INF/classes/com/mycompany/MyClass.class
