Sounds very familiar to me, my "solution" was to delete the file in the DB tables CMS_ONLINE_RESSOURCES and CMS_RESSOURCES (not sure about the names anymore, but I'm sure you can find out). Then the files where no longer viewable for WebUsers, but still got an entry in the Workplace. 

I think the error results of non atomic operations on the DB and additional data, but it is just a guess.
