there was a thread started by Joe Desbonnet on january 19, have a
look at it. It seems to match your problem. 

>     	search.init(cms.getCmsObject());
>     	search.setMatchesPerPage(10);
>     	search.setQueryLength(3);
>     	search.setDisplayPages(11);

Maybe it's sufficient to add a search.setSearchRoot("/") (IIRC, have
a look at the API).
